Pilot light stays lit on my gas water heater but burner doesn't work.

I have never had any problems with my Reliance 606 gas hot water heater. Until yesterday when I let the gas run out. After they filled my tank I tried lighting my water heater. The pilot lite stays lit. But the burner wont ignite. I have replaced the thermocouple. Removed the burner and cleaned it. If I remove the manifold tube and the pilot is lit. I smell gas. And if I turn down the thermostat. I hear it click. So I have kinda ruled out that its the gas control valve. What else could cause this!?!?
