3-inch gap in decking where shed roof meets gable at valley. OK to lay IWS over the void?

Newer shed roof over porch (plywood decking) meets older gable roof over family-room addition (tongue-and-groove decking). At the valley where these slopes meet, there's a 3-inch gap. The plywood was not cut perfectly flush. Can ice-and-water shield be laid directly over that gap, or should the valley be flashed first so there's no void beneath the IWS? Or something else?
