Gap left between window sill and roof after total rip and install. Should this be filled in?

Just had my roof replaced. Two layers of shingles and old decking was removed and replaced with plywood and shingles. Now there is a gap between the bottom of my windows and the roof. The aluminum casing is about an inch above the roof rather than against it. I asked the roofer do something with the alum. on my front window, so he nailed it down to the roof. It still looks bad plus I have the gap on either side. I have another window with the same problem. Shouldn't the roofer have fixed this? What can be done about it?
