How much should we expect to pay in advance of a job beginning?

We are getting a new roof. Should we be paying for materials only or is it common to pay the whole estimate in advance?

Do NOT ever pay 100% up front - if the contractor is dishonest or a scam you are out everything, and even if he is honest you have lost all leverage over him, and your job has no reason not to fall to the bottomm of the priority list - both for starting and for getting it done.
