Should gen contractor charge their fee (15%) on the subcontractor's price before or after partial refund was given?

Our plumbing bill was far greater than our estimate $15,000 vs. $7,500. They took liberties during the project and racked our bill far beyond what we were expecting. The plumber gave us a $2,500 credit "in kind giving" to account for our surprise. The general contractor is still charging their 15% on the original $15,000 instead of the $12,500. That leaves of difference of $375. What is the proper etiquette? If a meal is comp'd at a restaurant, I generally tip on what the bill would have been, but this feels like a different situation. Thanks!
