Should gen contractor fee (15%) include subcontractor's price after they gave us a partial refund or full price

Our plumbing bill was very high and they did not talk to us to get the OK before reworking our plumbing and drastically increasing our bill far beyond the original estimate $15,000 vs $7,500. The plumber agreed to give us a $2,500 credit "in kind giving" for our surprise. The general contractor is charging their 15% on the original $15,000 instead of the $12,500. Should we say something? Is this standard practice?
