When removing filter from dishwasher should there be standing water in the opening?

I moved into a home with a stainless steel dishwasher that was completely BLUE on the inside (hard water??) and vinegar seems to be helping - probably 6 hours of scrubbing to go! As I am cleaning I removed the screen and filter at the bottom which are fairly clogged and noticed standing water in the circular opening where the filter locks in. Is this normal? If not, is this fixable? Could it be clogged where I can't get to it (drain pipes etc)? I did run a cycle with vinegar only so it must drain some. Any advice is greatly appreciated!! Also, there is a strange blackish stain and a little bit of rust - is this ok? I have photos but don't see how I can post. Kenmore Ultra wash 1329 or 1569 (manual lists both). THANKS!!
