Depends on what is wrong - a simple flashing tear or caulk failure could cost the minimum trip charge - probably about $75-150. If there is a flaw in the installation that requires it be taken out, the roof membrane drainage corrected, then reinstalled with correct flashing and caulking, could be several hundred dollars.

Before assuming it is a leak, make sure it is not condensation on the inside of the frame or window moving down the underside of the skylight and then running off the lowest point - check out with ladder after cold night - or try spraying water on the roof and skylight to see if that makes it leak, if this is not something that only happens when it is raining.

Your repair vendor in Search the List would usually be a Roofer, though if warranteed than your window installer.
