how much should a rubber roof cost size is 1200 sq ft

I presume you mean membrane like EPDM or a polymerized plastic like MPVC or TPO, not rubber - I don't know of anyone who uses actual rubber these days for anything bigger than a penetration seal boot - too prone to cracking and splitting from heat and ultraviolet exposure. For a simple overlay with tearoff of the the previous layer, typically from a bit below $2 for a real spap and go job with the cheapest PVC to about $3-4/SF for a more professional job with higher quality material. For a complete tearoff and replacement with a top of the line heavy mil membrane roof, can run up to $5/SF with products like EPDM commonly used for residences, up to $10/SF for 20-30 years warrantied commercial roofing products with quite exotic compounding like the polymerized HDPE and Hypalon formulations, and running up to 80-120 mil thickness - 2 to 4 times that normally used in residences.
